General Bioinformatics Information
  • UNIX and Perl Primer for Biologists (site)
    • This is a simple to follow "course" for getting up to speed with some of the basic command and functions of UNIX and Perl. This was created by biologists for biologists and requires minimal computer experience or knowledge. The exercises are well written and build upon one another in a logical sequence. The course materials are downloadable and can be run off of a USB stick.
  • CBCB Software links (site)
    • Collection of free analysis software for a variety of applications.
  • Learn Code the Hardway (site)
    • This is a fantastic site that teaches you code one step at a time. The site covers Ruby, Python, SQL, etc. This link is for the Python instruction. This is free but you can purchase the videos for a small fee.

RNA-seq/Transcriptome Information

  • ENCODE RNA-seq standards v1.0 (link)
  • Dual RNA-seq of pathogen and host. Westermann et al. 2012. (pdf)
  • Next-generation transcriptiome assembly. Martin and Wang 2012. (pdf)
  • Step by step RNAseq analysis using Tuxedo Package. Trapnell et al. 202 (pdf)

Next-generation Sequencing Information

  •  Sequencing technologies - the next generation. Metzker 2012. (pdf)

IBBR Sequencing Faciltiy (
link)
  • Features an Illumin HiSeq1000
  • Located in the Plant Sciences Building
  • Run times range depending upon mode and read length
  • Please consult the IBBR DNA Sequencing Lab Site for pricing and schedule
